Well I'd say your sierra installation is corrupted or even malicious, where did you get it from? I highly doubt under normal conditions it can damage the BIOS in a way it requires to be reflashed.

Anything can happen with those chargers, I've seen bad USB devices kill random ICs or causing board issues before as well though, so it could be....
If it works now I'd say its resolved, but definitely get the customer to stop using the shitty charger!
If they managed to knock off a complete coil it might be missing more, inspect the board.
Can you upload a screenshot (or picture) of the kernel panic with the text visible? Did you already try a known good installation so we can exclude it being a damaged hard drive or OS?
Ask the customer for the EFI Lock password or if the login in OS X allows you to select "Other user" you might be able to try to login with the "root" user trick (User root, password empty. Try this two times), the device might not have updated yet :)
Don't get stuck on the PPDCIN_G3H not being 20V. The schematic is not always right (and also I assume its written as 20V just to make sure the engineers design it to handle up to at least 20V). 16.6V sounds about right and if ACOK is high don't worry about it.

I think it should be alright as long as it fits in the case. The battery will communicate about its needs to the SMC and most importantly the ISL so I don't see any reason why they won't be interchangeable

20V or even 20.7V is definitely higher then I would expect from a 85W magsafe 1 charger (are you using an genuine charger from apple?), but the ISL should be able to handle input up to 25V and all the capacitors and components on the circuit are rated for 25V or better.

VD0R is simply too high because you're using a charger for a 15" macbook, this can be ignored and should not cause the SMC to run the CPU at a low clock speed. It will probably go away when you unplug the charger :)
Overlooked PP3V3_S4SW_SNS which is not being created because SMC_SENSOR_PWR_EN is low. Its also not shorted to ground which still makes this an SMC issue.

You can fix a corroded trace by soldering a wire from point A to point B (In your case from C7541 to C7500), its most likely internal so this is the only option.

but Q9560 is the high driver mosfet for PP1V5_GPU_REG so it probably killed the GPU anyways
