I will try to explain what happen now:
If i take the SSD and let popup the mark folder, the battery works fine.
However, if i put back the SSD and boot the OS normally with the charge plugged the system can't find the battery.

What do you mean with battery works but not in the OS?
Do you mean that the system will keep on running even if you remove the AC adapter, but not while in OS?
Do you mean that the system will change the battery but not if you're in the OS? (Only orange light before boot into OS)
Do you mean that the system will only report the battery being there in the boot menu?
Very unlikely that booting into the OS changes anything about the battery, at best the interface is just not working properly. (I've seen on systems with no battery connected the Filevault login screen of a encrypted system showing 100% battery, this is not true)
Check if SMBUS_SMC_5_G3_SCL/SDA is not going to ground, verify R5380/81 are up to specification.
Check voltage of SMBUS_SMC_5_G3_SCL/SDA with the battery it came with plugged in, it should not be above 3.5V as that would mean the battery is killing the chips on the datalines.
Was there a lot of crap around the SMC before you threw it in the ultrasonic? You might try a reflow before you replace it

with OS, don't hold the battery, just with charge
without OS (SSD) i can't take the charge and the battery hold works fine.
I know, seems crazy, however, you can see on the video i just upload.
What the videos show me is that the OS is smart enough to go into suspend to make sure the user does not lose data, and the EFI/BIOS does not implement this.
This is not the issue and expected behaviour when battery readouts are failing

However, after a couple minutes the trackpad and keyboard stop work. I tested with another one and still.
Any idea where i can start check for see what happen?

No experience with this issue other then cable or trackpad issues. Maybe the USB traces are bad and the device gets disconnected due to too many failed transmissions.
Does it also show this issue when booting into OS X Recovery?
Will the trackpad and keyboard keep working in the boot drive selection? (So while its still in its EFI)
Most likely putting the device in sleep and then waking it will bring the trackpad and keyboard back
