Be careful with your measurements.
On the board there are a lot of caps across CPU/GPU and GND!
CPUs and GPUs appear as a very low resistance so it looks like the cap is shorted!
You have to desolder the CAPs to get proper measurements.

I had a similar problem with a machine where the spongy thing on the lvds connector was shorting all the pins when the cover was on.
After placing capton tape around the connector it worked!
The most parts of the motherboard (not to say all :)) are connected to this specific rail so if one of this parts is shorting to ground you won't be able to tell which one unless you realize which one gets hot.
BUT PP3V42 can only handle about 250-300mA so it will take reeeeealy long something...

I used an ATX power supply before I get myself a proper bench power supply.
BUT you have to be very careful where and how you inject the voltage since the 3.3V rail of the PSU delivers over 14 amps and that could blow your traces right of the board!
I remember a video where a bad tantalum cap prevented the machine to boot.
If you give these broken caps some heat they will work again for a while.
I don't know which section you really heated up and what temperature you used BUT maybe you should try reheating the caps first with under melting...
